It depends on which congenital heart disease you are talking about. You need to specify. Congenital means present at birth. Some are fatal, some are not.

Clearly it affects the heart the most. Lungs are often damaged by high pressures due to hypertrophy of the right side of the heart. Other organs in the body can be affected by high pressures as well as by pooling of the blood if one is in congestive heart failure
